Create atomic literature notes or concept notes in the Obsidian ecology vault. Trigger for atomic notes when the user says "make a note for", "create an atomic note", "summarise this paper for Obsidian", "add this paper to my vault", or provides a citekey, paper title, author, or PDF with the intent to file it. Trigger for concept notes when the user says "create a concept note for [term]", "make a concept note", "add [concept] to my vault as a concept note", or similar. Reads metadata and highlights from Zotero MCP or directly from a PDF (atomic notes), or scans the vault for papers using the concept (concept notes). Do NOT trigger for general paper summaries or literature searches — this skill creates persisted Obsidian files.
Structured literature review skill for ecology researchers. Use this skill when the user says "forge hypotheses", "generate candidate hypotheses", "what hypotheses can I build from my vault", "find connections for my recent idea notes", "what tensions in my concept notes could become hypotheses", "run hypothesis-forge", or any request to turn accumulated vault evidence into new falsifiable claims. Vault-internal only — no web or literature search. Works by scanning concept-note Tensions/Open questions, Counter-claims fields in atomic notes, changed_my_thinking papers, and recent idea notes, then proposing 2–5 candidate hypotheses pre-linked to supporting and contradicting evidence, ready to save using the Hypothesis Note Template.
Weekly synthesis of the Obsidian ecology vault. Scans recently modified atomic notes, identifies recurring concepts not yet captured as concept notes, surfaces any "changed my thinking" papers added this week, and checks hypothesis health (status, staleness, orphan detection). Trigger on: "weekly synthesis", "vault synthesis", "what did I read this week", "what concepts are emerging", "any new concept note candidates", "check my hypotheses", "hypothesis health", or when a scheduled weekly synthesis task fires. Do NOT use for single-paper lookups or literature searches.

Literature search (opt-in): The skill can search for papers on request using OpenAlex (free, no credentials required) or Consensus (if available). Search is not run automatically — it must be explicitly requested.
